The Rennes old city center is extremely nice. It's the part with cobblestone streets, walking distance from the train station. (Don't miss the bizarre skeletal horse statue outside the train station.) It's got great sandwich and crepe places, some really nice restaurants, and a giant three-story manga store! All my recs will be for that area.
On the street that has Fromagerie Vasselot with a cow outside, there is a nearby honey shop. It does free samples. The award-winning honey with sea salt is absolutely incredible. Get a jar to take back home. On the same street, there's a little market, a terrific sandwich place, and an equally terrific bakery. Get sandwiches and pastries and have a picnic.
On a different street (across the main road) is a fantastic little restaurant called Chez Michel. It's a one-man operation with a seasonal menu and it's incredible.
Hotel Balthazar has a restaurant with a tasting menu that's fancy and excellent.
In day trips, St Michel was very cool but be careful not to miss the bus back. Malo was a bit meh - extremely touristy.
